Après une nouvelle défaite face à Crash et Coco, Cortex et Uka Uka se retrouvent congelés pendant trois ans par accident en Antarctique. Cependant, un cube de glace s'échoue sur l'île de N. Sanity au bout de tout ce temps ... Une nouvelle menace pèse sur les îles Wumpa, mais pas à cause de Cortex cette fois-ci : les Jumeaux Maléfiques, deux perroquets (Victor et Moritz) vont envahir les îles de Crash et les détruire d'ici peu. Ce dernier doit alors s'allier avec son pire ennemi, le Docteur Neo Cortex, afin d'éviter cette catastrophe. Grâce à l'arme de celui-ci, le Psychetron, Crash et Cortex vont pouvoir voyager dans la 10e dimension afin d'affronter les antagonistes.
